Normally male budgies do not sit on the eggs but sometimes a cock can do so. I never had a cock sitting on the eggs.
By the way, are you sure he is a cock?

Being in the nest box is totally normal. I have had three types of cocks. One, who don't enter the nest box and call the hen to the nest box entry hole to feed her. Two, who go in frequently, feed the hen but stay outside most of the time. Three, who spend most of their time in the nest box. I hardly see them outside.

Some throw them out and some abandon them.
You can remove all the eggs when the last egg is 21 days old.

My question is how do I know that the eggs are infertile? ?? One way is to candle the eggs. OR If the eggs don't hatch after 21 days of incubation, they are infertile.

Once you remove the eggs, she can lay again anytime between a few days to a few weeks.

Yes this is cuttlebone. This is required for birds, especially when breeding.
