Is it normal for Tommy to have scraggy feathers round his tail and to be able to see his "bits"? Charlie has not hurt him.

You shouldn't be able to see anything protruding as male birds have everything contained inside a cloachea, though you can sometimes see a pink bottom through the parting on occasion.
If the feathers are damaged or wet making the area look big or larger, it could be an illness causing runny droppings.
How is he behaving in the cage, normal or lethargic, any lack of appetite or seeming out of character?

The feathers are just a big scruffy looking and bent. No wet droppings or anything. He has become a tiny bit more nervous of his brother but that's only slightly. I can see pink bits on his botty.

He could also be moulting. Keep an eye on him and take him to a vet if you think his behaviour is changing in a bad way, or the bottom area starts to look stained or wet.
